Prof. Bratko je predstojnik laboratorija za Umetno inteligenco na Fakulteti za računalništvo in informatiko, do leta 2002 pa je vodil tudi Odsek za inteligentne sisteme na Inštitutu Jožef Stefan. Njegova področja raziskovanja so strojno učenje, kvalitativno modeliranje, inteligentna robotika, hevristično programiranje in programi za igranje šaha. V strojnem učenju se posveča predvsem učenju iz šumnih podatkov, povezovanju učenja in kvalitativnega sklepanja, konstruktivno indukcijo, induktivnim logičnim programiranjem in aplikacijami strojnega učenja, med drugim v medicini in vodenju dinamičnih sistemov.

Prof. Bratko je avtor več kot 200 znanstvenih člankov in številnih knjig, med njimi Prolog Programming for Artificial Intelligence (Addison-Wesley/Pearson Education, third edition, 2001), KARDIO: a Study in Deep and Qualitative Knowledge for Expert Systems (MIT Press, 1989; s soavtorji I. Mozetič in N. Lavrač) in Machine Learning and Data Mining: Methods and Applications (Wiley, 1998; sourednika R.S. Michalski in M. Kubat).

Prof. Bratko je član uredniških odborov številnih znanstvenih revij, kot so  Artificial Intelligence, Machine Learning, Journal of AI Research, Journal of ML Research, in KAIS (Journal of Knowledge and Information Systems). Je eden od ustanoviteljev in prvi predsednik SLAIS (Slovenian AI Society) in predsednik ISSEK, International School for the Synthesis of Expert Knowledge, ki ima sedež v Vidmu v Italiji. Je član SAZU (Slovenska akademija znanosti in umetnosti) in ECCAI.

Kot gostujoči profesor ali raziskovalec je deloval na različnih univerzah, med drugim na Edinburgh University, Strathclyde University, Sydney University, University of New South Wales, Polytechnic University of Madrid, University of Klagenfurt, Delft University of Technology.
